Split ref_r for meta-papers

To allow users to refer to both individual reports and meta-papers (e.g. OSC) we want to provide full references for original reports

So, where meta-paper = 1, we move ref_r into ref_meta_r and doi_r into doi_meta_r, and generate ref_r to refer to the individual replication report - often without a DOI but "retrieved from URL" - doi_r will usually but not always be blank

Make sure to note follow-up tasks, such as correction of Zotero Plug-In and API, which will have to report back both variables (ref_r and ref_meta_r).

Implementation Plan: Meta-paper handling in FLoRA

Overview

Meta-papers (e.g., RP:P, Many Labs) have a single doi_r but contain multiple individual replications, each with its own url_r. The goal is to properly identify these and eventually split ref_r so individual reports are independently citable.

Phase 1 (Implemented)

Minimal change to avoid breaking downstream consumers:

• Maintain a list of known meta-paper DOIs (seeded from archive/Replication List/list_data_creator.qmd:393-409)
• Auto-detect additional meta-papers by heuristic: doi_r with ≥5 distinct url_r values
• For entries identified as meta-papers where url_r is present, append " Individual report available at {url_r}" to ref_r
• No new columns or structural changes yet

Phase 2 (Future)

1. Create cache/meta_papers.csv — persistent list of meta-paper DOIs with manual overrides, seeded from the archived list and auto-detection heuristic

2. Add meta_paper boolean column to FLoRA output, indicating whether doi_r is a meta-paper

3. Split references for meta-papers:

   • Where meta_paper == TRUE: move ref_r/doi_r to new ref_meta_r/doi_meta_r columns
   • Generate new ref_r from the individual report URL (e.g., via CrossRef/DataCite lookup on url_r, or construct from available metadata)
   • Keep doi_r as doi_meta_r for the meta-paper DOI; doi_r becomes the individual report DOI if available

4. Add all new columns to output:

   • meta_paper (boolean)
   • ref_meta_r (APA reference for the meta-paper)
   • doi_meta_r (DOI of the meta-paper)

Considerations

• Downstream consumers (Shiny app, API) currently expect ref_r to be a single reference. Phase 2 changes the semantics of ref_r for meta-paper rows.
• Need to coordinate with downstream before Phase 2 deployment.
• Some individual reports may not have their own DOI — only url_r. Reference generation for URL-only entries needs a strategy (possibly title extraction from URL landing pages).

Phase 1 implemented in commits 950eb0e and 2031e39:

• Meta-paper entries (from a manually maintained list of 12 known DOIs) now have ref_r annotated with "Individual report available at {url_r}" where url_r is present (308 rows affected).
• The pipeline warns about DOIs with >=5 distinct url_r values that aren't in the manual list, for review.
• Full Phase 2 plan posted in an earlier comment on this issue.

Keeping this issue open for Phase 2 work (column splitting, meta_paper boolean, ref_meta_r/doi_meta_r).
